make sure you check the box that removes the folder for that theme as well. Even so, there is no redeclaration occurring here. You need to separate example.php into two files. Where you aware it's vulnerable to hacking?

You would be better off optimizing your DB access or other logic than prematurely optimizing your file includes using substandard techniques like master include files. I have the same problem too. I ran into this when I renamed a class inside the migration file without renaming the migration file.
